Inquisitors would only be labeled as heretics by their colleagues and executed as traitors.

There are primarily two factions within the Inquisition: Puritanism and Radicalism.
Ideological factions are unrelated to the affiliated Ordos.
From the perspective of Radicalism, these Inquisitors believe that as long as the outcome of protecting the Imperium is achieved, the means used in the process are irrelevant.
Their methods are not constrained by moral ethics or rules; they often attempt to fight fire with fire, using Chaos or Xenos weapons, even employing daemons, or committing other acts that would be condemned as heresy by their more conservative colleagues.
But it would be wrong to assume that the Puritans are completely different from the Radicals.
The Inquisitors most fond of using Exterminatus are precisely those from a Puritan sub-faction called the Monodominants. They view all Imperial wars as a struggle for survival for the human race, believing that only the Imperium is fit to exist in the universe.
Kenmyo Isayama's original self came from the Monodominant faction within Puritanism, the youngest and most zealous faction within the Inquisition.
These two main factions of the Inquisition maintain a consistent attitude towards Xenos, Chaos, and Heresy: only death is the best destination for these things.
However, the Puritans also have an additional target for amusement: impeaching Radical Inquisitors and striving to label them as heretics. The Imperium turns a blind eye to these internal conflicts between the two factions.
So, returning to the Inquisition headquarters was like being with a bunch of lunatics, and Kenmyo Isayama couldn't stand even a bit of that fanatical atmosphere.
Furthermore, Kenmyo Isayama was still quite unfamiliar with the Imperium; his so-called loyalty was entirely reliant on lip service. If an instrument detected disloyalty, he would be finished.
