Looking at the situation, it probably wasn't freezing time, it was freezing space.
Arceus's cold gaze swept across the entire field, pausing slightly when passing over John and Mega Gardevoir.
'I knew it!'
As expected, the moment Arceus appeared, it immediately recalled the two Plates. Didn't leave any room for sentiment at all.
After doing this, Arceus stepped forward slightly, as if stepping on a lake's surface, space rippled.
At the same time, John felt his body regain control. The space freeze must've been lifted.

Barely freed from being frozen, Palkia roared angrily toward Arceus.
Dialga was unexpectedly docile, floating in midair with its head bowed, like an elementary school kid who'd done something wrong, waiting for Arceus to speak.
It Didn't dare move.
John noticed that the crimson in Dialga's eyes had disappeared, and the black mist on its body was dissipating. It seemed to have escaped from its frenzy.
Finally, Arceus brought its gaze toward John once more.
John's ears immediately rang with a voice, gentle yet revealing a trace of coldness.
'Human, I already understand what has occurred. It was you who stopped the frenzy.'
'As thanks, I can grant you three wishes.'
Was that Arceus's voice?!
Hearing Arceus say this, John figured it wasn't going to explain what exactly had happened. Although he deeply regretted losing his two Plates and Giratina, being able to exchange three wishes with Arceus...
"Can my wish be to borrow those two Plates?" John asked. He'd originally wanted Arceus to give him the Pixie Plate and Spooky Plate, but common sense told him that wasn't happening.
'Possible.' Arceus answered.
"All the Plates can be borrowed?!" John's eyes widened. Why was Arceus being so generous?!
But he quickly caught on.
"As your messenger, what do I need to do?"
'Help me find and retrieve the other scattered Plates.'
"Is there a time limit?" John inquired.
'No.'
Plus, being able to become Arceus's messenger was enough to let him walk around with serious clout in the Pokemon world. What legendary wouldn't give him some respect?
'You still have two wishes.' Arceus reminded him.
"My second wish..."
John thought for a moment and asked, "I previously captured Giratina through battle. It should count as my companion, right? Can I..."
Arceus explained. 'The Distortion World has been occupied by dark matter produced by temporal and spatial collision. As the Distortion World's master, it must take responsibility for supervising Palkia and Dialga, these two culprits, to clear out this matter.'
So what was currently occupying the Distortion World was that black smoke from the movie.
However, in the movie, the black smoke wasn't nearly as abundant or densely concentrated as in the Distortion World. Come to think of it, Palkia and Dialga at this time probably fought quite often.
'However, when you return to your own space-time, your space-time's Giratina will work for you for one hundred years as its replacement.' Arceus continued.
John's body couldn't help but tremble.
Arceus could see that he wasn't from this space-time.
Though it seemed like that didn't matter.
'You still have one final wish.'
"One final wish..."
John raised his chin in thought.
Honestly, he really didn't have any particularly grand wishes.
Worldly fame and wealth, he didn't lack either. Love and health, he could strive for those himself.
As for capturing legendary Pokemon or something...
"I want the authority to designate Pokemon as Nobles!"
